You have a pass (and corresponding materials) that gives you a black/white render? Create a material for the leaves - pretty much exactly as the normal "white matte" material, but include sprite node or whatever you used to clip the leaves. There are other ways too, but this might be the m...

Did you freeze/bake your animation? Clean up the originating scene so it does not contain anything you do not need and try again.
