Is there a way to change the position and rotation of a deformer afterwards? So this new pose is declared as "default"? Or do I always have to redo all the weights when I notice that the position and rotation of the deformer are not yet optimal?

If it's about envelope deformer in SI, that's 'set reference pose'. Branch select skeleton, run this command through Animate>Envelope panel. For practical resaons, you want to store this new pose for later use, let's say like static action in Mixer.

Or you can individually adjust the transformation values, under each deformer's static_kinematic node.
