Here I did custom scripts. I modified a script and rewrote it and now I'm having two commands. One of them doesn't work. These commads exist in Keymap Mapping menu even if the script is been removed.

Same. The scrpt exists in Keyboard mapping but not in the shelf you showed. Changing details in the toolbar you showed doesn't affect the Keyboard Mapping
The names in Keyboard mapping still exist even after deleting the scripts. But don't work. OK, and I know your problem.
You drag scripts to Toolbar to create those files & custom commands.
The intended way to remove the command you created is Right Click that button, and click remove command.
and I won't retyping the manual any further. just search "remove custom commands" in the manual.
The solution should be something like:
After you clean everything, just restart to take effect of your hotkey manager.Right-click on an empty portion of any custom toolbar and choose Customize.
Under Command Categories, select Custom.
Under Available Commands, select the command you want to remove.
